The 1999 International League season was the 114th in the league's history, and ended with the Charlotte Knights winning their first Governors' Cup since 1993. The Knights would go on to lose the Triple-A World Series.

The playoff format was modified again, as the best overall second-place team qualified for the playoffs instead of the North Division's second-place team.
