Germen was initially signed by New York Mets scouts Ismael Cruz, Ramon Pena and Sandy Rosario. He had a great pro debut for the 2008 DSL Mets at 5-2, 1.34 with 70 K in 74 IP and a .159 opponent average. He was 6th in the Dominican Summer League in ERA and was named Team MVP. He split 2009 between the DSL Mets (5-0, 1.80, 0.76 WHIP, 54 K in 45 IP) and GCL Mets (0-1, 5 R in 6 IP). In 2010, he was with the Kingsport Mets (2-5, 3.69) and Savannah Sand Gnats (1-0, 2.77). He tied for 8th in the Appalachian League in losses. With Savannah for all of 2011, he had a 7-7, 3.93 record.

Germen was busy in 2012, with appearances for the St. Lucie Mets (3-0, 3.04), Binghamton Mets (8-12, 4.59) and Buffalo Bisons (1-0, 5.14) for 24 decisions in 26 games. He tied Zack Wheeler for the most wins by a Mets farmhand and tied Mark Cohoon for the most losses. He tied Logan Darnell and Steven Wright for 4th in the Eastern League in defeats. The right-hander began 2013 with the Las Vegas 51s, going 3-4 with 4 saves and a 5.52 ERA in 35 games; he did have 51 strikeouts to 11 walks in 44 innings. He was called up when the Mets sent down Zach Lutz.

In his first major league game on July 12, 2013, he was the sixth Mets pitcher in a 11-inning game with the Pittsburgh Pirates. He entered with a 2-2 tie in the bottom of the 11th and walked Andrew McCutchen. He fanned Pedro Alvarez while McCutchen stole second, then intentionally walked Russell Martin. Gaby Sanchez struck out on a full count but Jordy Mercer singled home McCutchen with the game-winning hit.
