He was selected by the Cleveland Indians in the 29th round of the 2002 amateur draft out of high school but did not sign. After attending El Paso Community College, he was then taken by the Seattle Mariners in the 12th round of the 2003 amateur draft. Flores debuted as a pro with the AZL Mariners, going 2-2 with a 3.73 ERA in 2003. In 2004, he pitched for the Everett AquaSox (2-5, 5.20) and San Antonio Missions (1 R in 1 2/3 IP). He missed 2005 with shoulder surgery. Returning with the 2006 Wisconsin Timber Rattlers, he struggled, going 1-9 with a 5.04 ERA. In 75 innings, he struck out 93 but walked 53, hit 12 and threw 17 wild pitches. He tied Nick Adenhart for 7th in the Midwest League in wild pitches and tied for 9th in hit batsmen. Only Drew Bigda threw more wild pitches in fewer innings. The tall right-hander had another rough year with the 2007 High Desert Mavericks (2-4, 7.62), then again missed time with shoulder surgery.

In 2009, Ruben pitched for High Desert (1-0, 13.06, 20 H, 7 BB in 10 1/3 IP) and the Clinton Lumber Kings (2-2, 18 Sv, 2.30, 25 H, 53 K, 28 BB in 43 IP) before being traded to the Milwaukee Brewers for Bill Hall late in the season. He allowed one run and two hits in seven innings for the Brevard County Manatees after the trade, earning one save. He tied Chris Huseby for 4th in the Midwest League in saves.

Back with Brevard County in 2010, he was less successful, going 1-3 with 2 saves, a 4.74 ERA, 35 walks and 10 wild pitches in 43 2/3 IP. Milwaukee released him and he moved on to the independent leagues in 2011, recording 21 saves for the Lake Erie Crushers of the Frontier League. He tied Scott Mueller for third in the league in saves. He was 2-3 with a 2.24 ERA, fanning 77 while allowing only 30 hits in 56 1/3 innings. Following the season, his contract was sold to the Boston Red Sox organization.
