Anderson Mejía made his pro debut with the 1999 DSL Cubs, hitting .245. He came to the US in 2000 and batted .342/.395/.421 for the AZL Cubs while only throwing out 25% of attempted base-stealers. He struggled in 2001 with the AZL Cubs (3 for 12, BB), Boise Hawks (.200/.256/.350, 11 PB in 24 G) and the Lansing Lugnuts (5 for 37, 2 2B, BB, 6 PB in 11 G). Despite playing in only about a third of his club's games, he nearly led the Northwest League in passed balls, being one off the pace.

In 2002, Mejía moved to the mound and was 7-3 with a save but with a 6.04 ERA for the AZL Cubs, benefiting from the offensive support of Arizona League Co-MVPs Felix Pie and Matt Creighton. The right-hander led the AZL in runs allowed (48), earned runs allowed (36) and hit batsmen (20) but was only one win behind league leader Daniel Haigwood.

The Hato Mayor native split 2003 between the Daytona Cubs (1 R in 2 IP) and Boise (1-5, Sv, 5.23, 47 BB in 63 2/3 IP). He was one walk away from leading the Northwest League. He finished up his US career in 2004 by going 3-4 with a 5.04 ERA for Boise with 33 walks and 24 strikeouts in 44 2/3 IP.

Mejía was 3 for 8 with a walk and 2 runs in the 2007 Pan American Games, outhitting former major leaguer Luis Polonia and holding his own against some of the other former big leaguers on the Dominican entry.
