After attending Montclair State College, Cooney was selected by the Minnesota Twins in the 11th round of the 1972 amateur draft. That summer, while pitching for the Melbourne Twins, he tied Paul Howland for the Florida East Coast League lead with 8 wins (8-2, 2.47). The next year, he won ten games for the Wisconsin Rapids Twins (10-7, 3.68) before a shoulder injury ended his playing days. He led the 1973 Midwest League with 17 homers allowed.
Cooney then returned to his alma mater as an assistant coach and later served as a high school coach. He came back to Montclair State again as head coach from 1984 to 1987. After that, he was baseball coach at Florida Atlantic University from 1988 to 2008.
His son, Jim Cooney, pitched in the Baltimore Orioles system from 2002 to 2004.
