C.J. Thieleke grew up in Iowa City, Iowa, where he was a four-sport athlete in high school. After attending the University of Iowa, he was selected by the Minnesota Twins in the 32nd round of the 1996 amateur draft after hitting .316 his last year in college. With the Elizabethton Twins that summer, he hit .295/.406/.336 in 43 games. He fielded .884 as a 2B-3B.

From 2005 to 2010, Thieleke was head coach of the Madison Mallards of the collegiate Northwoods League. At the same time, he was also an assistant coach at Madison Area Technical College. In 2011, he was third base coach for the Gary SouthShore RailCats, and after that season, he was named hitting coach for the Schaumburg Boomers.
