In 2003, Kinston awarded him the Keys to the City in appreciation of all he did for baseball in the community. In 2004, he became the first inductee into the Grainger Stadium Wall of Fame.

In 2007, Johnson returned to the Carolina League as the General Manager of the Myrtle Beach Pelicans. The next year he was awarded his fourth Carolina League Executive of the Year Award. Upon taking the job in Myrtle Beach, Johnson divested himself of ownership shares he still had in the Kinston franchise to avoid any conflicts of interest.
