He came to the United States in 2005 and played 34 games for the AZL Mariners, batting .248/.308/.384. The following summer, he was with the Everett Aqua Sox, appearing at four different positions: second base, third base, left field, and designated hitter. For the season, his batting line was .230/.276/.398 and made 17 errors. He was with the Wisconsin Timber Rattlers in 2007 and saw action at every position except center field. At the plate, he hit .258/.283/.372 with 22 doubles, while on the mound, he made two appearances and earned a save on August 4th. He had only 12 walks to 97 strikeouts in 325 at-bats.

Bonilla spent the majority of the 2008 campaign with the High Desert Mavericks, hitting .301/.372/.407 in 69 games while making one appearance on the mound. He also played in a handful of games for the AZL Mariners while recuperating from a strained abdomen. He split 2009 between the Mavericks, for whom he hit .287/.319/.481 in 35 games, and the West Tenn Diamond Jaxx, for whom he batted just .153/.226/.224 in 26 games. Bonilla continued playing in the Mariners minor league system through 2015. He reached AAA on multiple occasions, but never received the coveted promotion to the major leagues.

Once his playing career ended, Bonilla joined the Minnesota Twins organization. He was a coach for the DSL Twins in 2016 and a hitting coach for the team from 2017-2019. In 2020 the Los Angeles Dodgers hired Bonilla as a coach for one of their Dominican Summer League teams before COVID-19 shut down the minor league season. Bonilla was a coach for the DSL Dodgers 2 from 2021-2023. The Dodgers promoted him to manager of the team in 2024.
