Following graduation, Schaly was an assistant baseball coach at Iowa State University from 1982 to 1984. He was a member of his father's staff at Marietta for a season before serving as an assistant at the University of Kentucky from 1985 to 1987.

Schaly earned his first head coaching job at Berry College in 1988. In four years at the helm there, he won 155 games. He then spent six seasons as coach of Saint Leo University, where he was named Sunshine State Conference Coach of the Year in 1996.

Schaly became head coach at Ashland University in 1998. In a dozen seasons there, he has posted a 482-208-1 record and gone to the Division II World Series four times.
