Miller was taken by the Boston Red Sox in the fifth round of the 1997 amateur draft. He was 0-2 with a 3.72 ERA that summer for the GCL Red Sox. In 1998, he improved to 6-0, 2.49 with the same club, fanning over a batter per inning. Had he qualified, he would have ranked 8th in the Gulf Coast League in ERA; he was also just two wins shy of the lead. He remained sharp with the Augusta Greenjackets in 1999 - 10-6, 3.10, 146 K in 136 2/3 IP, 109 H). He was just four strikeouts shy of leading Red Sox farmhands, trailing teammate Jason Norton.

That summer, the big left-hander was involved in a trade involving two Everetts. He was shipped with Adam Everett to the Houston Astros for Carl Everett. Miller did okay with the 2000 Kissimmee Cobras (10-8, 3.70) and also tossed 2 1/3 hitless, scoreless innings for the Round Rock Express. His career then stalled due to injury. He pitched for the Express in just 14 games in both 2001 (5-3, 3.25) and 2002 (3-6, 5.00). He split 2003 between the Express (3-4, 5.49) and New Orleans Zephyrs (0-3, 7.02), his career over by age 24. His career record was 37-32, 4.04.
