Kreuter took over as manager of the Modesto Nuts in 2006 but resigned after just a couple of months to become baseball coach at the University of Southern California, a job he held until 2010. Kreuter's wife Kelly is the daughter of longtime USC coach Mike Gillespie, the man he succeeded as the Trojans coach.
In 2011, Kreuter was the Field director for the Arizona Diamondbacks. He returned to the dugout as manager of the St. Lucie Mets in 2017. Kreuter was originally announced as manager for St. Lucie in January 2020, then in February was moved up to manage the Syracuse Mets before the season was cancelled due to Covid-19.
