The Pittsburgh Pirates signed Jose De Los Santos in July 2003. He debuted as a pro in 2004, the same year as another Pirate farmhand also named Jose De Los Santos. He was 2-3 with a 3.44 ERA tha tyear for the DSL Pirates. In 2005, he had a 3-3, 3.57 record for the same club with 63 K in 45 1/3 IP. Moving up to the GCL Pirates in 2006, he allowed 4 runs in 1 2/3 IP and was 0-1. He split 2007 between the GCL Pirates (1-5, 4.29, 38 K, 4 BB in 35 2/3 IP) and the Hickory Crawdads (2-2, 3.46, 22 BB in 26 IP). He was with Hickory for all of 2008, going 3-10 with a 5.77 ERA. His 20 homers allowed were third in the South Atlantic League and he walked 70.

Jose's struggles continued with the 2009 West Virginia Power (0-3, Sv, 6.68, 35 BB in 32 2/3 IP).
