Kim signed with the Philadelphia Phillies for a $800,000 bonus. He debuted in 2001 with the Batavia Muckdogs. He went 6-4 with a 3.08 ERA and walked only 9 batters in 76 innings. He led the New York-Penn League with two shutouts. Kim was an entirely different hurler with the 2002 Lakewood Blue Claws. Moved to the bullpen, he was 2-1 with a 4.14 ERA and walked 21 in 37 innings.

In 2009, a fan of Kim's came onto the field and threatened Jae-hong Park with a plastic knife, demanding Park apologize to Kim for an incident two weeks earlier where Kim and Park had words following a hit-by-pitch. Kim had a horrendous 2009, going 0-5 with a 7.36 ERA and a 1.81 WHIP in 18 games.
