Héctor Navarro made his professional baseball debut with the 1999 AZL Mexico club, going 3-1 with a 7.71 ERA. In 2000, he allowed 25 hits and 12 runs in 19 2/3 IP for the Saraperos de Saltillo in his first year in the Mexican League. He had a 1.80 ERA for Saltillo in 2001, getting no decisions in presumably limited action. During 2002, he was 2-3 with a 3.14 ERA for the Veracruz Eagle.

In 2003, Navarro was 8-5 with a 3.56 ERA for Veracruz. He was second on the club in ERA behind former major leaguer Angel Moreno. The right-hander fell to 5-8, 4.92 for the 2004 Veracruz club. He split 2005 between Veracruz (1-2, 10 R in 8 IP) and the Angelopolis Tigers (4-2, Sv, 7.11 in 31 G). In 2006, he was just 1-11 with a 5.62 ERA with Veracruz, nearly leading the Mexican League in defeats.

Navarro fixed his downward path in 2007 with Veracruz (1-1, 15 Sv, 2.17) and the Aguascalientes Rieleros (1-3, 7 Sv, 4.65). He was 4th in the Liga in saves. In '08, he continued to improve, going 6-1 for Veracruz with 16 saves and a 2.32 ERA; he held opponents to a .211 batting average.

Navarro was excellent for the Mazatlan Deer in the 2009 Caribbean Series, tossing 3 shutout innings with six strikeouts and saving two wins. In the 2009 season in Mexico, he went 2-1 with 27 saves and a 2.35 ERA, holding opponents to a .205 average. He was 4th in the league in saves. He then joined Mexico for the 2009 Baseball World Cup.
