In 1990, he completed his bachelor's degree in physical education.

Anderson became head coach of Northern Colorado Lab School in 1991 and held that job for four years; it overlapped a two-year period in which he scouted for the Toronto Blue Jays. In 1994, he became assistant coach of the University of Northern Colorado.

Anderson moved to the University of Nebraska as an assistant coach in 1995, in charge of hitting and the outfield. He helped develop Darin Erstad, Ken Harvey and Dan Johnson in those roles.

On June 21, 2002, Anderson was promoted to head coach at Nebraska. He led the team to a 47-18 title in 2003, becoming the first Nebraska coach to take a regular season title his debut year since 1929. He was named the Big 12 Conference Coach of the Year. His club fell to 36-23 in 2004 but one of his players, Alex Gordon, became the first Nebraska player on Team USA in 19 years. In 2005, Mike's club was 57-15 and played in the 2005 College World Series; they won a College World Series for the first time in school history. He was named Big 12 Coach of the Year; among the players he was developing were Gordon and Joba Chamberlain. Nebraska set a new school record for wins that year.

In 2006, Anderson's club was 42-17. After an off-year in 2007, they went 41-16-1 in 2008. They were 25-28 in 2009, 27-27 in 2010 and 30-25 in 2011. Anderson was then replaced as head coach by Darin Erstad in 2012. Anderson coached Regis Jesuit High School in 2013 and then became an assistant coach at University of Oklahoma from 2014-2017.
