Miguel Bonilla has been a minor league coach.

Bonilla signed with the Pittsburgh Pirates in 1990. He was 1-2 with four saves and a 4.41 ERA for the 1991 GCL Pirates. He went 3-3 with 3 saves and a 3.42 ERA for the 1992 Welland Pirates, walking only 10 in 50 innings. He split 1993 between the Augusta Pirates (1-0, 7.16, 43 H in 27 2/3 IP) and Lethbridge Mounties (4-8, 2.87). He was 6th in the Pioneer League in ERA but also led in hits allowed (105). In 1994, Miguel was only 1-9 with a 5.83 ERA for the Duluth-Superior Dukes. Returning to the Pirates organization, he allowed one run in 4 2/3 IP for the 1995 GCL Pirates. As a player-coach in '96, he gave up 3 runs in 3 innings for that team.

Bonilla was a full-time coach for the DSL Pirates from 1997-1999. The Pirates promoted him to pitching coach of the Williamsport Crosscutters for the 2000-2001 seasons. Bonilla returned to the GCL Pirates as their pitching coach from 2002-2011. He stepped away from the field in 2012 and served in a dual capacity of Minor League Assistant Pitching Coordinator & Rehabilitation Coordinator for the Pirates. The next year saw Bonilla take on responsibilities in three areas. He was the GCL Pirates pitching coach, the team's Rehabilitation Coordinator, and a Latin American Pitching Coach. The year 2014 proved to be Bonilla's last year working for the Pirates when he was the pitching coach for the Bristol Pirates.

Since leaving the Pirates, Bonilla has worked for a number of different organizations. The New York Yankees hired Bonilla in 2015 as a Rehab Pitching Instructor. He was listed as a Pitching Instructor in the 2016 Yankees media guide. Bonilla's next move was to the Miami Marlins organization for two years. He was their Minor League Pitching Coordinator in 2017 and the Latin American Operations Coordinator in 2018. Bonilla resumed pitching coach duties in 2019 with the GCL Red Sox. He was slated to return to the team in 2020 before the coronavirus pandemic caused the cancellation of the minor league season. Bonilla switched to the New York Mets in 2021 and spent three years as the FCL Mets pitching coach. The Mets promoted him to Complex & DSL Pitching Coordinator for 2024.
