Jakub Černík debuted in the Extraliga in 2004 for Technika Brno; he went 1 for 2 at the plate and was 1-0 with a 5.59 ERA and 13 strikeouts in 9 2/3 IP. He would lose his next 10 decisions (through 2008).

Černík moved to Skokani Olomouc in 2005 and hit .235/.337/.309 while going 0-5 with a 10.27 ERA. In 2006, the 20-year-old batted .207/.303/.379 and was 0-2 with a 7.53 ERA. During 2007, he hit .172/.293/.219 and his record was 0-4, 8.36. Černík improved to .280/.379/.439 in 2008 and barely pitched (0-1, 11.74).

In the 2008 European Championship Qualifiers, Jakub was 2 for 8 with two walks and 3 runs; he allowed 2 runs in one inning. In the 2008 World University Championship, he went 2 for 13 with two walks, 6 strikeouts and a run.
